The chemical berberine is the primary reason why goldenseal can treat a yeast infection. The conclusion of this matter, therefore, is that using goldenseal itself will probably be a more effective antimicrobial than simply berberine alone.
Dr. Junio also cited a study which was conducted with goldenseal, that was published in Microbial Drug Resistance [2009, 15 (1), 11-17]. The study studied several different herbs, of which one was goldenseal. The study used drug resistant Candida (azole resistant to be exact, an example of an azole antifungal would be the drug fluconazole) which is becoming more and more common. The study found that goldenseal would effectively inhibit both drug resistant and drug sensitive Candida.

A study demonstrating this was published in Antimicrobial Agents and Chemotherapy [February 2005 vol. 49 no. 2 p. 783-787]. The isolates of the yeast tested were obtained well before modern medicine introduced azole antifungal drugs.
